Esta familia de enzimas puede ser dividida al menos en tres subclases definidas estructuralmente. Las desacetilasas de clase I y II utilizan un mecanismo dependiente de zinc. Las sirtuinas son histona desacetilasas que pertenecen a la clase III y son enzimas dependientes de NAD.
